Use at92flash with the image from after removing the jumper and power
cycling the device by unplugging/plugging the USB cable:

Please download the schematics and the PCD layout. You will find a
circular pad in the Layout the is connected to the ERASE pin of the CPU
- this needs to be shorted to 3V3 while powered - after wards you need
to revert to SAMBA with the jumper method. You won't need to do this
ERASE-Pin thing in your case - all you did is to accidentally revert to
SAM-BA.
